In the device->other settings menu option you can get/set the bike weight and rider weight. I assume that this rider weight is how the Watts per KG/Fitness score is calculated from.
Should the rider weight be fully geared up weight, or just body weight? I'm sure I read that this should be full gear weight..but I might have imagined it.

For the weight screen in the setup you want to enter your weight+clothes+bike. This will be used for calculating power.
When you enter the screen for the fitness test you will see a place to enter your weight. This is where you enter JUST your body weight. Then based on your 20 minute power you will get the w/kg reading.

Most other power meters calculate W/kg using only the rider weight, not including the bike, clothes, water, etc... Does this mean that the iBike-calculated W/kg is always going to be lower than what's calculated by other devices? Or is the total weight important for the real-time processing of data, but then the final W/kg is automatically adjusted so we can do an apples-to-apples comparison with folks using a Power Tap?

Nope, the w/kg will be based on body weight only.
For all power processing equations, the iBikes uses you+clothes+bike weight.
Example, if you ride at 300 watts and your body weight is 75kilograms, you will get a w/kg of 4.0
If your bike plus clothing is 10kilograms, then all power numbers will be based on a total weight of 85 kilograms.

Note that there are a couple of places in the iBike setup screens to enter weight. One is the rider weight in the fitness screen (for w/kg) and in the fast start screen which helps establish CdA.
