No reason at all. If you ride out and back on the same stretch of road, you can do a calibration for each and compare. When doing this you may want to incorporate a small hill into your out and back. It sounds like you are using the same method I use for my aero testing. I do my out and back calibration ride on the road that I am going to be aero testing on. Just an update on my last post for everybody, I just got the file and I think it was a spacing issue between the two sensors. We're going to see if it works better with the sensor placed different. I am wondering why your wind speed is so high as well. No matter what the wheel speed says, the wind speed should be reading correct, example: if it was calm outside and you were riding 20mph but your wheel speed said 50mph, the wind should still read 20mph. Try adjusting the distance of the magnet to the sensor. Are you using a very strong magnet? That might cause a double hit.

Was it just spikes where it would read higher, or was it consistent through the ride?

If I remember right, there is a slight difference when downloading with the filter. This is so that we could get the SRM to stop showing random blips of 2800 watts throughout the ride. It'll be the exact same process. The speed, cadence, and heart rate sensors have not changed since Gen1.
Just do the wireless scan and it will find and pair your sensors.

I vote for iPro as well. . .just remember to mark one of them, or get the second one in the opposite color that you have. I have made the mistake a couple times of grabbing my wife's iBike when I have left for the races.

Yes, the trainer mode will only use the speed versus power relationship based on which trainer you entered. Wind is not a factor.

The calibration you did at 70 deghrees would still be valid at 40 degrees, however It is likely that at 70 degrees you were riding in just shorts and a jersey, at 40 degrees you will probably have arm warmers, knee warmers, and a vest or jacket. Check your battery. The newest firmware will start a new trip when the battery gets below a certain level. This is to prevent the file from getting corrupted and leaving you without any data for the entire ride.

That profile in the ride file I just posted has the corrected wind scaling in it. That is the value I changed based on looking at the overall wind vs. speed values.
The wind scaling value should be left alone for this bike.

This is a good discussion. A lot of people worry about "over-training" and how they can avoid that. If you keep track of your weekly TSS (the performance manager chart, or PMC, from Cyclingpeaks is a great way to do so), you can watch your rate of increase for your long term training load....

Next time, start a user interval for your time trial (yeah, you'll have to wait til next April). But then you can see current watts and average watts on the same screen and you won't be at 120% of threshold after the first minute and a half.
