How do you Pause?

Riding with my previous computer, I would press stop at traffic lights and then press start again when I was moving to continue recording data from my ride. How do I do this on the iBike?

When you are not moving, no data is being collected. It will still show your heart rate, but that info won't be in the download.

The time that you get for a ride file is only moving time.

Is there a way to set a minimum speed to use in calculations? I've used software where I set a minimum speed of 3.5 MPH so it doesn't count when I roll through a stop sign or stuff like that.

That will affect your avg. power number just like coasting down a hill will but that's one of the reasons why they have NP (Normilized Power)as a feature on the ibike and the software so it will take all the coasting out of your power avg. Probably not the answer you were looking for but thought I'd throw my 2 cents worth in.
